The plane was found about 1.30am local time (3.30am AEST) near a ravine in Ritan village, East Kalimantan.
Evacuation was carried out by locals, police and the Search and Rescue agency.
The plane was last seen late afternoon yesterday near a plantation area in East Kalimantan.
Indonesian air traffic control lost contact with the plane yesterday evening after it reported its plan to conduct an emergency landing.
The spokesman said the plane was a Pilatus Porter.
He said the bodies were still in East Kalimantan.
The downed plane belonged to Susi Air, which flies mainly light, propeller-driven aircraft transporting passengers and freight to smaller airports across Indonesia.
Susi Air will conduct a press conference about midday local time.
A Susi Air plane was involved in the death of Australian pilot David Cootes in the province of Papua last September.
Mr Cootes and his co-pilot, Slovakian Tomas Munk, died when their light plane crashed on a one-hour flight from Wamena to Kenyam.
